Good question! It is possible!
Just enter any command line options before the second filename,
something like this:

COMPARE file: file1

with: -1 file2

That's it !

P.S:For all users not familiar with the JFC command line switches:
Just eXecute the "JFC.EXE"-file in your XTG directory (with *no* arguments), and all the options will be shown. And you can use all of these in the XTG JFC-dialogue as described above (COMPARE with: -option file2).
